			<content:encoded><![CDATA[<p>Back in November 2011, we <a href="http://sulab.org/2011/11/outsourcing-the-biogps-iphone-app/">announced</a> that we were starting a long-overdue update of the <a href="http://biogps.org/iphone/">BioGPS iPhone app</a>.  We&#8217;d intended to post periodic updates of that process here on the blog, but the holidays and grant deadlines conspired to make that impossible.</p>
<p>Nevertheless, the <a href="http://www.optrainc.com/">Optra</a> team has made impressive progress so far, and we are currently on prototype number 5.  Check out some of these screenshots&#8230;</p>

<p>A quick note on our outsourcing experience.  We&#8217;ve pretty much stopped our weekly phone conferences in favor of emails, and there have so far been no misunderstandings arising from the lack of phone contact.  The biggest concern now is how to wrap up the many loose ends that invariably  exist as a project nears &#8220;completion&#8221;.  As is often attributed to <a href="https://twitter.com/#!/neiljrubenking">Neil Rubenking</a>, &#8220;Writing the first 90 percent of a computer program takes 90 percent of the time.  The remaining ten percent also takes 90 percent of the time and the final touches also take 90 percent of the time.&#8221;</p>
<p>The new app is much improved relative to the current version in terms of both interface and functionality.  Only a few last details need to be cleared up before it&#8217;s ready for release. Yet, it&#8217;s not an avenue that we&#8217;ve been pushing very hard on since we first <a href="http://sulab.org/2009/12/biogps-is-now-an-iphone-app/">released</a> it.  I think it&#8217;s fair to say that the app has been pretty stagnant.</p>
<p>In parallel, I&#8217;ve recently been thinking about exploring outsourcing as an option for software development.  First off, to be 100% clear, outsourcing will not be replacing our local development team for the long foreseeable future.  In an application as complex as BioGPS, our daily and informal interactions among the developer team are essential to our success.  When we&#8217;re trying to push the envelope of useful biomedical tools, teleconferences and emails are not sufficient.</p>
<p>Yet, it would be irresponsible to completely ignore the potential advantages of outsourced software development.  Clearly the cost savings could be substantial.  Perhaps even more importantly, there could be a substantial efficiency savings by freeing up our local developers to work on those innovative features that require local development.</p>
<p>The iPhone app offered us a perfect opportunity to test the oursourcing model.  Consider the following criteria:</p>
<ul>
<li>The specs are very well defined and there is a clear deliverable</li>
<li>We are intimately aware of our users&#8217; use cases and workflows, and thus can document them clearly</li>
<li>The iPhone is an unfamiliar development platform for us, but very well understood in the field</li>
</ul>
<p>In choosing with an outsourcing partner, we went with the <a href="http://www.optrainc.com/">Optra Systems</a>, a company based in India.  <a href="http://buttelab.stanford.edu/">Atul Butte</a> always speaks very highly of his interactions with the Optra team, so that seemed like a solid starting point for us.  Our goal is to have a new-and-improved iPhone app done within the next few months.  For existing (or interested) iPhone users, feel free to spell out your wish list in the comments section.</p>
<p>Since I&#8217;m guessing that outsourcing is something that others have contemplated at some level before, we&#8217;ll document our experience here as it evolves.  We&#8217;ve just exchanged some initial mockups and started our weekly teleconferences.  We&#8217;ll be posting progress here on the blog as things start moving along.</p>

			<content:encoded><![CDATA[<p>As we approach the finish of the <a title="BioGPS is moving" href="http://sulab.org/2011/05/biogps-is-moving/" target="_blank">migration</a> process, it&#8217;s finally time to physically move BioGPS to its new home at <span style="text-decoration: underline;"><a href="http://biogps.org" target="_blank">biogps.org</a></span>. To complete this final step,<strong> BioGPS will be unavailable on June 23rd from approximately 10 AM to 12 PM (PDT)</strong>. When the migration is complete, our new site at <a href="http://biogps.org" target="_blank">biogps.org</a> will be the primary web address for BioGPS. All of your old bookmarks will continue to work.  Nevertheless, we highly encourage you to update your bookmark with our new address.</p>
<p>We&#8217;ve also timed the server migration to coincide with our user account migration. We sent out emails two weeks ago to all of our registered users with instructions on how to <a title="Migration update — new TOS and new blog address" href="http://sulab.org/2011/06/migration-update-new-tos-and-new-blog-address/" target="_blank">migrate their accounts</a>, and many of our users have already done so. For those who haven&#8217;t, it&#8217;s still not too late. Just <a href="https://biogps.gnf.org/auth/login" target="_blank">log in to BioGPS</a> &#8212; all it takes is two clicks and one minute. <strong>On June 23, all accounts that have not been migrated will be deleted.</strong></p>

That migration has officially begun, starting with two items to announce here.</p>
<p>First, we&#8217;ve completed the first phase of migrating our user accounts.  Existing BioGPS users previously agreed to a Terms of Use agreement with GNF.  Since lawyers enjoy creating long legal documents, we now have a new <a href="http://biogps.org/terms">Terms of Use</a> corresponding to our new home at Scripps.  <strong>In order to keep your BioGPS account, you must accept these new Terms of Use.</strong> All existing users should have received an email on how to migrate your account, or just <a href="http://biogps.gnf.org/auth/login">log in to BioGPS</a> to complete the process.  Accounts not migrated by June 23 will automatically be deleted.</p>
<p>Second, we&#8217;ve migrated our blog to its new home at <a href="http://sulab.org/blog">sulab.org/blog</a>.  Feel free to sign up for updates via <a href="http://feeds.feedburner.com/sulab">RSS</a> or <a href="http://feedburner.google.com/fb/a/mailverify?uri=sulab&amp;loc=en_US">email</a>.  SuLab.org will also be the future home of our lab website, so feel free to browse around.</p>

		<title>BioGPS is moving</title>

<p>I (Andrew Su, the PI behind the <a href="http://biogps.gnf.org/" target="_blank">BioGPS</a> and <a href="http://en.wikipedia.org/wiki/Gene_Wiki" target="_blank">Gene Wiki</a> projects) have decided to move back to academia.  Beginning July 1, I will be joining the Scripps Research Institute where I will be an associate professor in the department of Molecular and Experimental Medicine.  My lab’s research will continue to pursue a blend of biomedical tools development and biomedical discovery.  More details on that to come.</p>
<p>For those who aren’t familiar with <a href="http://www.scripps.edu/" target="_blank">Scripps</a>, it’s one of the world’s largest private, non-profit research institutions.  Scripps focuses on basic biomedical research, employing over 3000 employees at the main campus in La Jolla, CA and the new addition on the Jupiter, FL campus.  It has an amazing <a href="http://education.scripps.edu/kellogg_school/programs/phd_welcome.php" target="_blank">graduate program</a> in biology and chemistry (send your talented students our way!).  In short, we’re lucky to be joining such a research powerhouse.</p>
<p><a href="http://www.gnf.org/" target="_blank">GNF</a> has been home to BioGPS for the last three years (and home to me for the last nine).  It has been and will continue to be an amazing place for biomedical research and drug discovery.  The only negative aspect of this move is the team of fantastic colleagues and exciting projects that we’ll be leaving behind.</p>
<p>For our loyal band of BioGPS users, you can be assured that we have a migration plan in place that will ensure a seamless transition and uninterrupted access.  We’ll post details of that plan here in the next two weeks.  </p>
<p>Looking ahead, the future of BioGPS is as bright as ever.  Many members of the BioGPS development team will be transitioning to Scripps with me.  And after the migration is complete, we have an exciting line up of new features in various stages of development that we’ll be working hard to release.</p>

<p>The BioGPS team is very excited to announce the public release of BioGPS version 2.0! There are a bunch of changes included in this update:</p>
<h3>1. New logo</h3>
<p>As mentioned in a <a href="http://biogps.blogspot.com/2011/02/help-choose-our-new-logo.html">previous blog post</a> the BioGPS team decided that it was time for a new logo. After considering the many great submissions from our logo contest we are happy to officially unveil the winner, which is now being used site-wide.</p>
<p>
<h3>2. New Plugin Library page</h3>
<p>The <a href="http://biogps.gnf.org/plugin/">Plugin Library</a> home page received a major face-lift and now provides quick access to categories of plugins. Categories are collections of plugins that have been tagged similarly. On this page you will also continue to see the most popular and newest plugins registered at BioGPS, so you&#8217;ll never be out of touch with the community.</p>
<p>
<h3>3. Plugin search is faster than ever</h3>
<p>In getting version 2.0 ready for our users, we evaluated multiple solutions to searching across BioGPS&#8217;s ever-expanding collection of <a href="http://biogps.blogspot.com/2008/11/biogps-plugin-library.html">plugin resources</a>. We ultimately chose <a href="http://www.elasticsearch.org/" target="_blank">Elastic Search</a> and have been very happy with its performance and features. What does this mean for you, the BioGPS user? You get accurate search results, blazingly fast.</p>
<p>
<h3>4. Search filtering</h3>
<p>Quickly finding the search results you&#8217;re most interested in was another goal we had in mind while working on version 2.0. Let&#8217;s say you want to search specifically for cancer-related plugins. In the search bar it&#8217;s as easy as typing in:</p>

<p>That&#8217;s a great start, but what if you&#8217;re really interested in plugins that deal with specific species or have a particular tag? On the left-hand side of the page, you will find the tags and species that pertain to your search results:</p>

<h3>5. Comments and ratings for plugins</h3>
<p>But wait, there&#8217;s more! With version 2.0 we&#8217;ve added public comments and ratings to plugins. Have a common question about a plugin or want to tell your favorite plugin&#8217;s developer thank you? Leave a comment! Ratings on plugins are also new and are another great way to give feedback. Plugin ratings are displayed in search results as well, allowing you to quickly find the best plugins for viewing your data:</p>

<p>The BioGPS team has also been busy conducting user interviews and received a lot of great feedback in the process. The result is our new page layout used for the Plugin Library and individual plugin pages, with more on the way. This new look and feel was designed to improve user navigation throughout the site and be more visually appealing.</p>

<p>Want all available information for a plugin, but in a non-HTML format like JSON or XML? Done! On the right-hand side of each plugin page is an &#8220;Other Formats&#8221; section with links to the JSON and XML equivalents of that plugin:</p>

			<content:encoded><![CDATA[<p>In May of 2010, we <a href="http://biogps.blogspot.com/2010/05/biogps-powered-by-couchdb-now-time-to.html">migrated our gene annotation database</a> from Oracle to <a href="http://couchdb.apache.org/">CouchDB</a>, a <a href="http://en.wikipedia.org/wiki/Document-oriented_database">document-oriented database</a>. Our CouchDB instance is hosted at <a href="http://aws.amazon.com/">Amazon Web Services</a>, storing the annotation data of ~400k genes across <a href="http://biogps.blogspot.com/2011/01/new-year-new-features-xenopus-support.html">eight species</a>. Even though we are currently running it on the most basic <a href="http://aws.amazon.com/ec2/#instance">micro instance</a>, it is consistently serving over 100,000 requests per-day with little to no maintenance on our part.</p>
<p>Since the migration, we have been extremely satisfied with the boosted query performance and the speed at which we can develop new features. To share our success story, we recently posted a case study with <a href="http://www.couchone.com/">CouchOne</a>, the company behind CouchDB.</p>
